"The results of genetic and other scientific tests published in February 2010 have confirmed that the person buried there was both the son of Amenhotep III as well as the father of Tutankhamun." (i.e. Smenkhkara).

Smenkhkara as the father of Tutankhamon - Tut inherited his parent's genetic anomalies.
This includes Nefertiti's double-chin and her hat style on Tut's "costume dummy" mannequin in his tomb.  Tut was buried in KV62 - Smenkhkara's tomb which was "violated as Tut was King" - Nefertiti was still alive when Tut was a child.  

Smenkhkara was the son of A3 Nebmaatra and brother/in law of Akhnaton
The mummy in KV55 was proven to be the "son of A3 and father of Tut"
Nefertiti would be co-regent to her son Smenkhkara after Akhnaton was removed from power.  Then her grandson Tutankhaton became Pharaoh by marriage to her daughter Ankhsnpaaton.  Because Nefertiti did not give A4 Akhnaton a male heir, A4 Akhnaton bestowed affection onto Smenkhkara in murals in retribution.
